Course home > How to use Batch Entrez

Batch Entrez allows the user to download large predefined sets of sequences. It used to be used to download all large sets of sequences (such as all the sequences from an organism), but is now used only to retrieve all the sequences from a prepared file of GI or accession numbers.

To get all the sequences from a file, click on the "Browse" button, and find the file which contains the list of GIs or Accession numbers that you want to retrieve. Also, make sure that you are searching the correct type of database (nucleotide or protein). Then click on 'Retrieve'.

The query will return you to a page which looks like a normal query result page as when you do a search from the regular Entrez page. From here, you can decide what format you want your output to take (i.e. GenBank, FASTA, etc). and how you want to retrieve your sequences (to a file, clipboard or to the browser window). With large sets of sequences, saving them to file is recommended.
